I may have missed these in the rulebook (the poor organization of which remains one of my few complaints about this game), but here goes...

1. What trumps...CAN or CAN'T? If, for example, a Bunker mode card says I may not draw cards, but then a dead hero says I can draw a card, who wins out?

In that case you cannot draw the card.

2. Do I have to use ongoing abilities once they are in play, or can I "turn them off" if I so choose? For example, if I have an ongoing that boosts my damage, and an environment or villain card makes me damage another player, can I ignore the boost?

Unless the card says 'may', it is not optional.

3. May I discard equipment and/or ongoing cards at any time?

No.

4. When a power or card calls for a hero to "discard," does this mean only from their hand, or can it include cards that are in-play, like equipment and ongoings?

Cards are discarded from your hand.

5. If a card comes into play during the "end of turn" phase, and that new card also has text that activates during the end of turn, do I wait until the next "end of turn" phase or does it activate right away? Likewise for "start of turn" cards.

Yes, they will activate.

6. The rulebook says that cards activate in the order they were played....how do other folks out there keep track of this? Markers of some sort? Sometimes a villain will have tons of cards in play that all activate at the start or end of the turn and it can be tricky to remember what went into play when...especially when encountering situations where it matters a great deal whether this effect or that happens first.

Play the cards in a row (or multiple rows). The cards farther to the left came into play first. The only time it can legitimately get confusing is if different characters/the environment have effects that have the same trigger. In that case, you just have to try and remember. It doesn't happen too often.
