There is another potential benefit to being in parry stance, with the talent "Parry master", you get to parry twice per turn with weapons.

After some pondering, I think I will go for the most direct and easiest way to interpret the situation. So if you are dual wielding and one of your weapons is a rapier:
If you are in a parry stance: you can parry with either of your weapons. You get a +5 bonus for dual wielding and if you roll a 95-00, the weapon you picked get damaged.
If you are not in a parry stance: you can parry but exclusively with the rapier. You still get the +5 bonus and the rapier is damaged on a 90-00.

I do not think it is necessary to add a drawback to parrying with the rapier. Damaging it on a 90-00 is punishment enough I believe, because it means that if you overuse it, you will soon find yourself short a weapon and your whole advantage is flushed down the drain. Unless you carry a bunch of spare rapiers on your belt? ^^

Since we're on dual wielding, I'm wondering if a magical weapon adding 1 to damage would also add that bonus to a dual wield? For example, a rapier in the offhand would give +3 instead of +2?
