If you really want to add hidden upgrades, then you could do the following :

At the beginning of each scenario, deal one upgrade card corresponding to the level of the scenario you're playing to each player, face down.
For example, If you're playing the first scenario, deal one level 1 upgrade to each player. If this is the second scenario, deal one level 2 card to each player, etc.
Note : if this is the last scenario, deal two level 5 cards to each player instead
At any point during the game, players can equip their face down card to any character they have. The newly equiped card behaves as a "System Shock" death curse (it occupies a slot and replace any upgrade previously equiped on this slot, but the former upgrade is kept under it for further use).
This new upgrade is automatically discarded at the end of their next turn.
Any unused face down card is automatically discarded at the end of the scenario.
Basically, all players have an extra hidden equipement card to work with, stronger than all other equipments availaible. But this card is "One time use" only, so it brings a new layer of tactical decision !
