Yes, not all the agents have their own deck of doom cards.

The encounter cards are all generic because the HQ board determines the minions being used in that case.

The hardcore and rookie doom cards are really neat. I wouldn't add all the difficulty doom cards because the case specific cards would then get diluted and wont show up. The difficulty instruction cards give guidelines for how to incorporate them. I think it's like some combo of 9 total if you want to do 3 of each level. But if you look at them they add a whole lot of interesting things to the case. Unlike the core cards that are pretty "move clock" or "nothing happens".

The Boss Enemy Cards themselves tell you what boss behavior cards to use since they are thematic to that boss.

The SG enemies come into play as the "Abnormal threat" cards. I think that's what they're called. There's instruction cards on how to use them too. Basically you take the doom card for that enemy and you can mix it into the doom deck and they'll pop up during the case.
